Integrative Modeling of Mitochondrial Bioenergetics and Application to Clinical Diagnostics of Mitochondrial Disorders Book Review:

Mitochondrial bioenergetic processes are central to the production of cellular energy, and a decrease in the expression or activity of enzyme complexes responsible for these processes can result in energetic deficit that correlates with many metabolic diseases and aging. Unfortunately, existing computational models of mitochondrial bioenergetics either lack relevant kinetic descriptions of the enzyme complexes, or incorporate mechanisms too specific to a particular mitochondrial system and are thus incapable of capturing the heterogeneity associated with these complexes across different systems and system states. To this end, we introduce a new unifying modeling framework to describe the various energy transduction complexes in the mitochondrial oxidation-phosphorylation (OXPHOS) pathway. This modeling framework is based on an expanded set of conserved properties of a prototypical oxidoreductase complex, which can be used to produce either a macro kinetics model of the complex in the form of a general steady-state chemiosmotic rate law, or a micro kinetic model of the complex that consists of a system of elementary reactions within the complex. The steady-state chemiosmotic rate law is a function of: the saturation kinetics of the electron donor and acceptor substrates; the redox transfer potential between the complex and the substrates; and the steady-state thermodynamic force-to-flux relationship of the overall electro-chemical reaction. Modeling of bioenergetics with this rate law has several advantages over existing rate equations: (1) it minimizes the use of arbitrary free parameters while featuring biochemically relevant parameters that can be obtained through progress curves of common enzyme kinetics protocols; (2) it is modular and can adapt to various enzyme complex arrangements for both in vivo and in vitro systems via transformation of its rate and equilibrium constants; (3) it provides a clear association between the sensitivity of the parameters of the individual complexes and the sensitivity of the system's steady-state. The micro model produces a more complete deterministic description of the complex's kinetics such as the transient phase of the reaction by avoiding various steady-state approximations through explicitly accounting of the elementary reactions within the enzyme. In addition, it has the ability to regress, through a general-to-specific reduction of its elementary reactions, to many sub-models, some of which are equivalent with existing micro/macro models of oxidoreductase. Furthermore, it's elementary reactions can also be used in conjunction with Monte-Carlo probability density sampling technique such as Gillespie's stochastic simulation algorithm (SSA) to produce stochastic time-series, which would include the intrinsic variability of the catalyzed reaction. Since the two models are derived from the same framework, their results are shown to overlap exactly in the domain range shared by them. This has a dual benefit of allowing one to directly estimate the difficult to obtain unitary rate constants of the micro model from the readily obtained steady-state kinetic parameters of the macro model, and in reverse allowing one to ascribe stochastic variability to the steady-state chemiosmotic equation. Thus, by combing the two complementary modeling regimes, the usefulness of each one is greatly enhanced.
